You can drop multiple documents and subfolders onto the upload icon on your submission page. Content Management will go through each file and have you tag it separately.
One other thing I did -- when creating a site that uploaded html docs and graphic files -- is that I created a separate content type for the image files because they did not need to be tagged with the same metadata and also I wanted them to be in an IMAGES subdirectory.
